is there a way to convert videos on a Linux machine, so they are compatible to a Sansa Fuze. So are there published specifications a video file must fullfill to run on a Sansa Fuze?

Unfortunately at this time no. the SMC has to be used to convert videos for the fuze.
sansafix has said in another post that they are working on a firmware update that will allow you to use other video converters but there was no timeline for the release for this update.
